The genetic recombination that occurs during conjugation in the ciliate paramecium most directly involves micronuclei.

Paramecium contains polyploid macronucleus, and one or more diploid micronuclei. Macronucleus is responsible for the regulation of non-reproductive cell functions, while micronucleus has the genetic material that can be passed.

During conjugation, when two conjugants link the micronuclei of each of them divide by meiosis. Formed haploid gametes pass from one conjugant to the other and then the gametes of each organism fuse to form diploid micronuclei.
